xXPBSXxandClaude Sonnet 5.5 f33e4158c0 fix(tools): reject a scan root that is not a directory in env_reference 
A mistyped --root (or running from another directory) was skipped silently,
so --check reported every documented name as stale.

tkcm01andClaude Opus 5.5 39eea03e42 fix(tools): evaluate skip directories relative to scan root in env_reference 
source_files compared every component of the absolute path against SKIP,
so a --root inside a directory named build or 3rdparty yielded no files.
Only components below the scan root are compared now.
